hi all, quick question, i used the take ship function in a battle, and i took a ship from a clan that my affiliated syndicate had a trade embargo with. I then flew to my affilate syndicate urban zone and bought some electronics to sell, but it said i violated the trade embargo. is this because the ship i stole was originally from the clan i have a trade embargo with?

No, but the reputation penalty will be harder to avoid flying a mixed-flag ship.

If there is a Trade Embargo between Faction A and Faction B, then buying or selling anything at a Faction A world will violate Faction B's Embargo and you are liable to lose Reputation with Faction B. And vice versa.

Also - does flying an "Independent" flag ship have a more neutral response than flying a flag of a faction that is at war with the place you are docked?

You don't always loose rep with the second faction if you trade with first in case of trade embargo. It's based on several factors, like the political officer (and a unit of spice for her), your charisma/tradind skills, maybe difficulty level. But as Cory said - it's also based on a factor if you are flying ship flagged by your own faction or not. Obviously, if a transaction is uncommon - it's easier to notice, remember and report. And a captain flying a ship belonging to other faction is uncommon.
The question is - if the kind of faction is important? Is neutral ship less likely to draw attention as the ship from hostile faction (to the one the transaction is being made)? Dunno.
