It's been a while since i last touched the game.
Just went in to get the Independent Captain award, slaughtered a Farfallen Space Hulk in the process. Used this opportunity to measure the amount of time required to rescue your reputation (barring getting shot down by Cadari Torpedoes; man, why can't I steal that ant-lock-on tech from one of those Hulks?).
After 150 years:
I can't quite remember, forgot to screenshot it. But I ended up being an Exemplar of De Valtos, Star Hero of Steel Song, Consul for Thulun and Cadar.
It took me exactly 150 Space years to get all my reputation back to and above Zero; the last culprits were Javat and Rychart, who were making alliances all over, embargoing practically everyone else, and putting tons of bounty hunters on my tail.

1. Spy War: Valtos vs Javat. Spied on Tucanetta at least 121 times.
2. Trade Alliances: De Valtos and Thulun, De Valtos and Cadar. (Occasional Exploration of the Tucanetta Steppes).
Accessed Resources:
2 Honour of Thulun ships parked on Independent Planets: Rift Trading Camp and Chalicstine
Main Obstacles:
-Alliances (Bounty Hunters and Warships constantly lowering your reps with other factions whom you're helping out, because you're resisting arrest)
-Trade Embargoes (Esp. outside the Quadrant, in the Rychart-Syndicate trade route). Almost certain to run out of water and get a Mutiny.)
Tips for Independent Star Captains:
Embargo prevents you from getting water-fuel:
Solution 1: Raid All Encountered Ships (For obvious reasons)
Solution 2: Spice Hall Hopping: Stop at every faction planet you pass by, even if it's embargoed, and just dump Spice on your crew members.
Staying Alive:
There's an interesting relationship between ship quality and captain quality. Sometimes you get the terrible end of both deals, but usually if the captain is really good (lv>1.1 of your level), the ship is really bad; and if the captain is really bad (lv<0.2 of your level), the ship is really good. The moment you come by a Bounty Hunter ship with Fast, Quick, above 30 for sail and engines (Blade, Spear Class) and with decent cargo size (>50), commandeer it, get it repaired, upgrade it. It'll be your new home.
