I have the templar officer and the help says that on rare occasions, I should get contracts vs the alien. I haven't gotten any. Is it a contract without a target faction or is it actually vs the alien. Also, do I need to get these contracts on non-faction planets? Lastly, does difficulty affect it? I am still playing on crazy. If anyone has gotten a contract vs the alien before please share.

@4bin4d3r - they do exist, they are just very rare. Military Base, play on highest difficulty levels, get a Templar officer.

Just how rare is really rare? I'm not at the highest difficulties, but I'd love to see one of these contracts pop up... Are they dependent on ranks within factions?

I've played a lot (too much) and never seen one of these contracts, though I didn't know I had to be looking for them at military bases.
One question though, does the contract say, when you take it, that it is against aliens, or does one just pop up when you get to the location?

It does not say it is vs aliens. It will just say it is a normal destroy contract. Once you see the target, then you'll know. It seems to me that the odds of getting an alien as a destroy target with a Templar is as likely as getting an alien as an encounter. So if the odds of an encounter being xeno is 1 out of 1000, the odds of a destroy contract being xeno with a templar would be 1 out of a 1000.
Never had an alien destroy contract either. I only know all of this because Cory said so.
