I've seen in the forums that the Tempis Fugit has a built-in smuggler's hold. It doesn't show this in the list of the ship's upgrades. I tested it by starting a new game with a Star Trader, DeValtos, Difficulty Hard, with Tempus Fugit.
I immediately completed the initial contract and then picked up one delivery contract vs independents and one passengers contract vs Javat, then patrolled DeValtos Prime. I encountered three DeValtos Warships, surrendered to all three and was searched, none of the three found anything. I then travelled to Gamma-Javat II, during which the delivery contract expired, and patrolled Gamma-Javat II until I encountered a Javat Warship and surrendered. They found the passengers and cancelled the contract.
I then started another new game with a Star Trader, DeValtos, Difficulty Hard, with Vae Victus. This time I had 3 delivery contracts vs Javat, Independents, and Rychart, and 2 passenger contracts vs Independents and Rychart, and again patrolled DeValtos Prime. I encountered a DeValtos Bounty Hunter, surrendered and was searched, bounty hunter found nothing, then I encountered a DeValtos Warship, surrendered and was searched, and the warship found nothing. I travelled to Rychart Prime, two contracts expired, leaving 2 delivery contracts vs Rychart and Javat and 1 passenger contract vs Independents. I patrolled Rychart Prime, encountered a Cadar bounty hunter, surrendered, the bounty hunter found and cancelled all three contracts.
I didn't think to check on the Tempus Fugit test, but I did see on the Vae Victus test that I had positive rep (3) with DeValtos only. I can safely assume this was the case also with the Tempus Fugit as I only completed the initial DeValtos contract on both tests.
So it appears that there is no smuggler's hold on the Tempis Fugit, as the results were identical with Vae Victus or Tempis Fugit. The contracts were always cancelled unless it was DeValtos searching.
I'm playing on on iPod, Star Traders version 4.3.1.
