Charts just say -55 is the threshold. So does that mean any faction will execute you if you have -55 or below with any faction? Is there such a thing as a reputation with independents e.g. when I destroy their ships all day long and the screen says they will be ticked off does that mean anything? I ask mainly because right now I am surrending to independent pirates but want to know if there is a time that will come when they will execute me that I don't know anything about.

No. A faction will only execute you if you have low rep if that is with their faction. The factions are constantly at each other's throats, so improving your rep with one faction often lowers your rep with another. So if you dedicate yourself as a zealot to Cadar, you're probably going to be hated by every other faction in the quadrant.
It would be silly for Cadar to execute you when, in fact, you're probably a star hero with their faction and have military rank as well.
Independent rep is always effectively zero. This is because independents are not really a faction , per se, but a miscellaneous bucket for everyone not allied with a major faction. It includes all kinds of people, but it also includes those smugglers and pirates who have made themselves a noxious stench to all the factions.
Aliens and Narvidians are listed as 'independent'. They will kill you if you surrender to them, but human independents will not. There's no way to anger them enough to execute you -- but also no way to please them enough not to stop robbin' you.
