So after building a 4 unit in my fleet, my income went from 1.5k per turn to -800. Didn't know why, until I destroyed just one of my Rover ships (cruiser with 60 upkeep). Then it suddenly jumped to 2.5k per turn. The biggest difference between the two screenshots is the Economy, there is a ~1.2K delta in income.
The issue you are facing is spiking Colony maintenance, does not appear to be related to a ship.
Any idea why your Colonies jumped from 88% to 115% because that is the issue you're facing.
Definitely points to how critical controlling that number is -- the difference you see is huge in income.

Did you leave some colony with high cp doing nothing ? I realize that if you don't build something in high cp colony, it help getting your income up...

4 units is my grouping of ships. Each unit has a fighter, 2 cruisers and a carrier. And I have no idea why they made that jump. All my colonies never go over the quality of their planets, and I try to keep enough spice to keep them happy. All that changed that turn was that I eliminated 1 ship. Did you leave some colony with high cp doing nothing ? I realize that if you don't build something in high cp colony, it help getting your income up... I know that leaving colonies doing nothing boosts my income, but I have various times had all my colonies upgrading something, and the jump it made was from 2.2K to 1.5k. And building new colonies reduces it from around 2.0k to 1.8, because once I colonize a planet with Colony Module III, they usually have -40/-120.

The screenshots show it was a planetary maintenance jump that made the difference, as far as I can tell the Ship maintenance didn't change very much but your overall goes from 88% to 115% which explains the gap for me.
Still a open question or answered?

Still a little open. It might have been a conflict change, but I had the negative income for a while, enough to drop me from the 90k I had to 55k, so I had various conflicts during that time.
I'll try and get that negative number again, and see what triggers it.

Whatever it was, this i.imgur.com/TjRjipT.jpg shows a massive spike in Colony Maintenance. That's what we're looking for. It is possibly a bug, possibly a game rule biting you. I will be on the lookout for both.

I will be on the lookout for both. I just had a big maintenance spike too. It made my income go from 800 to 100 in one turn. O: my morales on all my 14 planets are at 8 or above, and all of my planets are below their max quality, except for one pesky planet with 8/6 quality and 6 morale. No changes in morale occurred, but I completed a hab unit on one planet. Any suggestions on how to get my maintenance down from 111%? The advisor isn't offering any sage advice at moment. ): I'm playing on normal.

Your incoming changed - so either (1) Your revenue dropped or (2) your maintenance increased.
Change in Conflicts? Suddenly started building lots of stuff? Try your Empire Advisor. Over quality planets? In the middle of a war with aliens? Moved lots of ships from Green to red?
