As topic states, I am wondering how to fix my status as a fugitive and being most wanted.

Pardons. Take advantage of trade agreements and sell permits goods to people that like you that have trade agreements with people that want to see you dead.
Either do it til rep is positive or less than -11. But i'd keep doin it til u earn pos rep, that way u do not have to buy a pardon.

I am +rep with all the Houses yet I am still known as a "Fugitive of Royal Justice". I even have trade and death permits with each house.

with all the tangled interconnected loves and hates among the tribes, you either got super lucky or strategized the hell out of it or misread the data. its VERY hard to keep most of the houses happy with you all at once.
buying a new ship dials everything down a notch, they don't recognize you. i buy pardons every chance i get, money comes a lot easier than forgiveness. and use trade alliances like seb said. look out for trade wars and embargoes, that's where i always go off the rails. last game i gave up with a couple houses and shot down to -250. at that point i have nothing to lose, why shouldn't i blow up their ship for a few bucks after a victory?

pokerjunky - It is very possible to have +rep with all 6 factions at once. It's not easy by any stretch of the imagination, but it is possible. I've done it once, just messing around actually. But I don't think I earned the award for that one though. damillio - Beyond a certain point, Bounty Hunters will chase you down for quite a long time. Purchase every pardon you can afford(if the option is available). What are your current rep standings? Seeing the numbers might help.

Once you get trade permits with all 6 factions, it becomes relatively easy. When you get military ranks with each faction, it becomes really easy. The challenge is getting to the trade permit level. In all cases, it is incredibly important to closely monitor faction conflicts and avoid embargoes like the plague. Dunno what is causing you to be deemed a Fugitive of Royal Justice though. Maybe you should take that title with pride - so long as the houses aren't shooting at you, then it doesn't matter what they call you right?

When you go to the palace of each of the Houses, are all the options available? Can you even go to the palaces? And do you hold military rank with any of them?

Unless you start at the beginning to keep your rep up with each faction, it is very, very hard. There always seems to be an embargo going on, and at one time, every faction had an embargo with someone. I could not trade anywhere without offending someone.
Once you can no longer petition for pardons it becomes worse. You can only fix that by trading with someone who is in an alliance with them. Most likely, however, they will be in a embargo with someone else.
I tried the take contracts from the Spice Hall route. It just doesn't work. I was at -140 with House Thulun. I took out two contracts (all they offered) and completed them, bringing me down to -138. I tried to land on an urban zone and met 4 Military ships. If I fought, I would go down hard. If I surrendered, I would be killed. So I ignored them. Once I landed, I was back up to -142. Two difficult contracts and I was in worse shape for trying than I was before.
Unfortunately, right now House Thulun does not get along with anyone, so I don't feel too bad. I might try mending my fences with Cadar or Rychart, but I am -301 and -375 with them, so it is going to take a LOT of weapons and machines to fix them, even if I can get them to join in an alliance with the someone who has given me a positive rep.
I did get De Valtos to bring me up from a -58 to a +54 by selling machines when they were aligned with Javat. So it is not impossible. But it takes luck and monitoring of the politics.

Once you are a wanted terrorist, it is hard to recover. Very carefully balanced -- you keep it neutral or on/off and you can recover. The slop of reputation loss is rapid and compounding (as noted with the ships.)
You can play carefully enough to maintain positive reputation with everyone (you will have to kill a lot of indy ships!) but the game's design does not require a successful character to do that.
Many of the games I enjoy are 2 friendly 4 hostile. Staying OUT of green areas becomes the trick later in the game as you work to avoid the hostile factions.

I've literally killed in game wishing for such a problem and I can't buy it wanted criminal for any significant duration no matter what I do. Maybe you just need to cut your captain from whatever psychotic cloth mine are being cut from.
