There doesn't seem to be any difference between the different types on enemies on the 2+ enemies maps. They both have the same ships (same color, same stats, same abilities), same AIs, same everything. I feel like I'm just playing against one enemy, as opposed to several. Can you add some distinctions between different enemy types? Make the ship colors different, add different abilities and AIs for each, have com vs com ship space fights occasionally, make one more rare/powerful and another more common/weak, give each enemy special characteristics, like the ability to set up loose alliances with one and the inability to communicate whatsoever with the other. This way it'll feel not like its me vs xenos, but rather a bunch of different players on the map.

Couple of things -- yes, the Xeno ships do currently look the same for all teams. That's a problem that we're working to address as soon as possible.
They do not, however, have the same AI. Not by a long shot. It is currently probably difficult, especially after winning only a few games, to see the difference between the AI because the ships look so similar.
If you look at the team list, you'll see very large differentiation in power level, intelligence and the rarity / commonality of the AI types is already in place.
There will perhaps (unlikely) be a future game state where the Xeno actively fight each other, but I don't see a big value in that for the sales of the game.
This game has been, from the beginning, and always will be ... you vs. the xeno

Speaking of enemies, it would be interesting to see the great Houses when playing as Syndicates or Syndicates when playing the Houses. Having interactions with them as they try to "win" would be pretty cool. Political action and things.

In future updates you'll be able to pick you own mix of Syndicates and Houses, but they'll represent a slightly more hostile political climate.
In terms of adding computer controlled non-hostile AI, this is on the list but wouldn't be possible without a major expansion of the game engine.

You can declare war against them like the xenos, or make treaties and alliences with them for mutual benefit. However, you wouldn't be able to edit their planets because they aren't under your jurisdiction. Like Cory said, it would change the game a good amount, but whether it's for better or worse won't be known until testing.
