I believe Military Ships are crewed solely by the Faction that made it. You don't see English battleships being crewed by Chinese sailors that were trained in China. In that case I do expect something bad to happen if "War" breaks out between the faction and somehow the ships encounter each other in space...... Or worse the ships are in orbit around enemy systems. Problem is even bigger since there is no faction marking on the ships. That is the reason that I think the factions should not go into full blown war against each other for some game years. Until the game handles the factions' ships interaction properly, maybe "War" should not break out at all. They can do spy battles, trade embargoes, etc. short of full blown wars.

Unless the crew aboard these ships are under such excellent command from the Templars that they put aside factional conflicts in the name of the greater good. Somehow I would think these Templar vessels which we have command over aren't beholden to these conflicts.

I think it is a misunderstanding of the term War as it is used within Star Traders.

Solar War causes conflict among the small ships of the Quadrant -- if you want to experience one, you can start up a ST RPG game and Blockade a planet.
It costs the Faction tons of Credits to maintain ships and colonies during wars, but stuff isn't destroyed -- in RPG you'll notice that in Blockade, the worst you do is temporarily suppress the Exchange.
