I've noticed that my ships will gain 'exp' when enemy ships are destroyed occasionally. Is this something I can improve my ships captains with? If so, how? Or, is it merely a designation of what ships have seen combat?

deucemaccoy - XP is gained by destroying enemy ships in combat. It is a passive bonus, and improves you ship's chance of Critical Hits, and reduces the chance the ship itself will take criticals from enemy attacks.

Now, is it possible to upgrade ships to the latest level? I've got a couple of very experienced L2 ships out there, but they're nothing against our newest generation L6 Xeno.

@peter - no, the crew and captain are currently locked in with the ships. Old ship hulls can't be significantly upgraded (see ST RPG). We're looking at some ideas about "spreading the XP" when an old ship is mothballed.

It seems like with all this super advanced research I'm doing (orbital mines, factories, military bases, etc.) that I'd be able to generate an advanced shipyards. Do you remember how the Cylons (Battlestar Galactica) developed a biotech organic compound that slowly crept through a ship's frame and sealed cracks/strengthened beams? How about the ability to expertly remove the protective cladding/armor/etc. from a frame, then tweak the ship, and then blamo, my super experienced captain goes through a new pilot training program to fly the new rig...
Anyway, strategically speaking, it would make it so that there is more value placed on that EXP feature (important in RPG style) and emphasis on not just creating expendable meat shields.

@peter - absolutely agreed that carrying XP forward would be great. I disagree with the idea of "removing armor and tweaking the ship" results in being able to upgrade a ship to a new super-structure and components. This is like suggesting you could take a B52 bomber, removing the outer layers, and tweak it to get yourself a F15. The super structure of a ship cannot be upgraded without ripping the ship completely apart.
Therefore, the idea of moving Experienced Crew forward when mothballing and old ship.
