Currently, the limited mass of a ship after applying level 5 upgrades stops me from creating my version of an Imperial class Star Destroyer with top of the line torpedoes and guns and armour. With Titan crews and Galaxy busting prows. Is that a conscious game decision to get the players to specialise their ships?

Yes. But also, we only have a few Reactors in the Tech tree so far.
Reactor 64 Mass: 26000 Refuel: 17 Move: 3 AP: 3
----------- Heavy Reactor 64 Mass: 44000 Refuel: 26 Move: 2 AP: 3
----------- Ultra Reactor 64 Mass: 68000 Refuel: 31 Move: 1 AP: 4

So yes, you are being limited. The game will continue to limit you as you gain new techs.
But the current limits are artificial while I work on testing the next chunk of the tree.
I'm already experimenting with Level 64 ships and right now you're stuck with Level 15 max.
