Is there a cost added to the maintenance of a ship when it is in orbit and refueling/repairing? A ship description for the Carrier (I believe) alludes to this, but I haven't found anything in the Library that backs this up.
Also, if this IS true, and there is a charge for refueling and repairing your ships while being in orbit, what benefit is there to using refuel-er ships, now that their refueling ratio is 1:1:? Thanks!

I have no answers, but I'd like to add to his question: I've seen refueling ratings for ships anywhere from 3-5 on the ship design. I don't see a way to adjust this manually, so what affects this rating?

That's determined by reactor. Lowest is 1 on Reactor 1. It influences max W-F and refuel rate.

Thanks! I believe it has been explained that the refuel/repair doesn't exactly cost anything (in my view), but a ship's maintenance cost automatically rises if it is damaged. Having damaged fighters all over will bleed your economy dry, so repairing them quickly with carriers will negate this maintenance penalty. One more thing is that a ship in red space will always cost more to maintain than a ship in green, so it is cheaper to have a damaged ship sitting in repair than to have it floating in outer space.

My ships maintenance is the same in green or red space. There is a penalty for less than full fuel, less than full health, and both together but that's it. a ship with zero fuel and full health can run around red space for less that the same ship with 99% fuel and 99% health Sitting in green space

You're right. Here's what I got from a quick look, not 100% sure about the exact criteria:
80% maintenance (20% bonus) when hull and fuel are full (both green and red space if you refueled it with a carrier)
20% penalty for <100% fuel in green space (at least for my carriers) 10% penalty for <100% fuel in red space (at least for my fighters)
30% penalty for <100% hull both red and green 50% penalty for <100% fuel and <100% hull (both red and green?)
60% penalty for <100% fuel and <50%(?) hull

I haven't kept an eye for the exact numbers, but every time I move my large invasion fleet to green space to repair/refuel my income takes a hit.

Keep your captain's (plural for more than 1 ship) repair score high to reduce the costs for repair, keep the pilot skill high to reduce refueling costs. This affects both inside of planetary influence (green) and outside (red). This also works in orange areas too.
If your ships aren't doing much their maintanence costs will drop to whatever your maintenance cost% is. If they are actively moving that cost will increase. So it is entirely possible for a ship moving through green tiles to have a higher maintenance cost than an identical ship not moving or acting at all sitting on a red tile. Also note, that you are not paying for any repairs or refueling that happens outside of your controlled space (green and orange tiles), so these do not hit your budget at all. While inside of your controlled space, you are coveringthe costs of the repairs, not the captain or the crew.
I believe that the purpose of refuel and repair ships is to increase longevity in actions outside of controlled space. It requires tremendous amounts of water/fuel to continually invade Xeno colonies, which makes the refuel option worth getting. As for repair, this essentially increases the durability of any fighter class ships you might have, which is vastly important because they will be the ships you likely have the most of, being able to attack twice per turn.
