I noticed that when I get a phone call during combat (and hacking?), strange things will happen. This usually results in the combat just stopping and returning to the world map with no other consequence. I think that a phone call during hacking caused a force close, although I don't remember if that's really what I was doing at that time.
I haven't noticed these problems getting phone calls on the world map.
I have a droid x - 2.3.3 android and am using CK 0.1.33

I will start testing that. It is possible that the application isn't responding to pause demands from Android correctly.
In my defense, I suspect that this is my coding being overly happy to just give up and return control to the OS. You aren't missing any phone calls or having any issues like that, correct? just that when you return to CK the game has lost some state or crashed.

Also, this game is already so awesome - AzTek is so mad at me because I keep selling all of their data off, but I can't resist stealing data from them because their systems are easy to access from west end. Plus the money.. you can't beat it. The global matrix is cool. I think there are some rep issues to consider (a high hacking skill and the number of systems you are going through to reach a target system should lessen reputation loss when downloading data simply due to the fact that it is harder to track you down and know you are stealing from them). Also, negative rep should influence corps currently hostile to the target corp (if mars knows that i'm being hunted by aztek security - they would see me in a favorable light or possibly offer me more matrix jobs based on my known success)
I am certainly going to buy the elite version - this game is already very fun

Correct. The software does not interfere with the function of the phone in any way that I can tell. Every day I code for Android I try to remind myself: "Do not mess up this person's phone. His brother, or her best friend could be calling -- and that call might be really important. Never forget that you're a game on a phone!"
