The first thing that confused me about 4x is that when you found a second colony it has a different flag than the first. Why is that? Am I controlling multiple empires?

As it was in the start of the Great Exodus, the factions never dissipated, and remained the same throughout until they had to find a new home.
Will they unite against the hostile xeno species they encounter, or will they succumb to their petty bickering while the whole of universe seems out to devour them?
You have 3 factions in your empire, each with their own strengths. Each ship you build in their world will bear their mark, in colonizing and in war.

Yes, you are controlling 3 unique groups that make up an empire.
In reality, very few Empires are formed of a single homogeneous group.
Think of them as different political parties or ethnic groups, if that helps.
