I don't think that is supposed to happen.
You could be losing rep because you are ignoring their warships and bounty hunters who want to search you.

Just made a new captain and explored Javat's mining planet to test. I didn't suffer any rep loss. Cory Trese , could we have a bug here?

I rather rely on intimidate - $1.800 per blockade on average

If yes, you lose 1 point of reputation.

Then stop doing it. You are stripping yourself of experience. If you can, always acknowledge. You can surrender to pirates in case you have no trade permits with the faction or no cargo to be stolen. In the opposite case feel free to ignore them. Ignoring warships and bounty hunters may preserve your contraband cargo (if you have death warrants, you will be protected from bounty hunters though and trade permits or rank protects from warships). But ignoring them costs reputation.
You can surrender to space hives with calm mind. But you shouldn't ever surrender to aliens... Maybe except when you are in battle and you have escape shuttle.

Explorer tips? I don't play as an explorer often, but here's what I know:
First of all, you should have a Scout officer on your ship. The Exo-Scout officer will both keep crew losses down when exploring, and help you find more loot. Keeping a lot of records in your cargo hold will also help with exploration.
I'm pretty sure levelling Intimidate skill will keep crew losses down. The more turns that are played, the harder Star Traders gets in numerous ways, including exploration. So if you are loosing a lot of men on a planet you previously had no trouble exploring, that's probably because you haven't been levelling Intimidate enough to counter the game's increasing difficulty.
The Medical Bay upgrade has a small chance to save crew lives during exploration, and the Exo-Planetary Crawler provides an even better bonus for it.
