There was a time in the past that I was blockading an Independent world for an extended period of time as a pirate, and my morale dropped by 2 points. Not sure if it was a bug, or if my crew was getting bored.

My rules are far more sinister lol. Salvage all pirate and military ships I attack, and enslave their crew if I'm below optimal numbers.
And if my crew destroys a merchant ship because of their incompetence, I have a brief moment of silence in respect for the lost cargo. Lost smuggler ships results in execution. I don't tolerate lost artifacts. (I use a single board action with 1 warrior and 8 strength causing a massive thinning of my own crews' numbers)

Strength doesn't increase your level, which helps keep your build intact. Wasn't there an update a couple months back that changed that?

Well, it's true that discount for military promotions is better than death warrant for $50. But it's not just these classes. You can remove merchant from the function as well, because smuggler is just way better than him. In a duel Pirate vs. Spy the spy wins 100%, because the fact that pirate crews don't lose morale fighting independents is irrelevant (I have never really lost morale fighting independents and when I fought independent pirates, I actually gained morale) and the 15% weapons discount is nothing compared to the abilities of the Spy. So for me there are 4 relevant classes: Explorer, Smuggler, Military officer (I use him very rarely though) and Spy (my favorite pick). I've always wanted to try out the Spy class. I tend to use pirate mainly. Are you saying that the morale increase for successful actions nets over the decrease for messing with independents?

There are other hidden bonuses. MOs have a bonus to get more recruits at friendly spice halls, and BHs get a 10% bonus for capture contracts. I suspect MOs also get a pay bonus for Blockade contracts, but I'm not entirely sure. Is there a list for all hidden bonuses?

Since we can alter the starting stats of our captain it seems that the only reason to pick a class is for the abilities. That being said, I feel that BHs got the raw end of the deal. Since MOs and BHs both have the surveillance ability they are equal there, but a discount on military promotions is far better (at least in my eyes) than a discount on death warrants. I feel that the surveillance ability should be replaced with a rep bonus for blockade actions for the MO. Would balance the classes out in my opinion.

Upcoming releases will include an expensive Political option to abandon the lowest quality world you have to Independent Star Traders. Would that help? Sounds awesome, cory. Thanks everyone for the advice

Is there a way to to "un-colonize" planets? And if there isn't there really should be a way. I hate finding myself on a lvl 7 quality planet, and stuck with it. Since the planets are shown with a range of potential quality I can't really know if the planet is worthless until I grab it. I'd much rather not have the people on the planet become pissed off at me; I'd rather get off the cesspool and move somewhere else
